I think you won't have to worry about the fading, since your truck is an '06. Maybe if you debadged a 2002 today, you would have fading. Mine had a slightly darker color under the badge where the SR5 was, but that went away after about a month of summer sun. It really was barely noticable. You had to be like 5 inches from it. I'd recommend some ScratchX or another product that removes scratches, or even some rubbing compound to blend the paint under the emblem to the surrounding area.
