I have the same problem , only I get it moonroof open or close. I have an overhead dvd installed and found that if I pushed up on the overhead to the left of the dvd it fixed the problem. At least until next serious bump in the road. Even went so far as to remove dvd screen/unit and drove around still occassionally get the sound. I'm starting to thinking it has somethig to do with the support frame that runs across the overhead just aft of moonroof. Visually it doesn't seem to be loose, but its hard to get a good look.
Nope. Still not resolved. I temporarily gave up. It went away for a few months and just started again a couple weeks ago. Still only happens in the early morning.
I took our Sequoia to the dealer and they were unable to fix the problem that causes the noise. Our noise had gone away, too. But, now that the weather is a kittke warmer, the tapping/clicking noise has returned. The noise occurs regardless if the roof is open or closed. I can duplicate the noise, sometimes, by opening the sun roof and pushing up and down on the assembly in the back right corner. I have tried lubricating every part I can reach, but this has not eliminated the noise. If anyone solves this problem, I would appreciate the advice.
I have the 03 Sequoia Limited, and it makes a squeaking noise when driving, obviously caused by something moving or rubbing. It seems to be coming from the sunroof/moonroof.
I was bored yesterday, so I started digging through the book for my Sequoia. I learned that you could operate the windows from outside by putting the key in the keyhole, unlocking, and holding the key in the unlock position for a few seconds. You can roll them up by doing the opposite.
It said you can do the same for the sunroof by using the driver's keyhole. How is that possible if it operates the driver's window, too? I played for a second yesterday, but couldn't figure it out. Any tricks?
After trying three different dealers, I finally found a dealer who could fix the squeaking. Our A/C unit stopped working, and was fixed under the A/C condensor TSB. As long as they had the truck, I figured I'd let this dealer take a crack at the annoying sun roof squeak. They took me seriously and researched the problem. It turns out there is a Toyota Hotline Call Case #040960063, regarding the rattle in the sunroof track. They dropped the headliner and replaced the attaching hardware for the track.

I'm curious as to what causes "wind throbs" when I drive with the sunroof open. It's not just when I am accelerating or decelerating, but also just out of the blue I'll hear them (very loud). Also, frequently when I have passengers in the middle row and they have their windows open, the wind throbs start up. Never had this happen in the backseat of my other cars...is it the height? Shape? Any recommendations? It's really annoying!
BTW, I'm talking about my 2004 Sequoia (his name is Marlin, if you please).
It has to do with the air pressure inside the vehicle vs. outside the vehicle and it occurs on almost every modern car. (Imagine blowing across the top of an empty beer bottle.) Just make sure you have at least two windows open and it will solve your problem.
Mine used to be REALLY bad until I got the dealership to put on one of those wind-deflector things over the sunroof. That helped a little, but it still helps to have the back window cracked. If you don't have one, I'd check into that.
With the window throb, yes you have to crack the back glass a bit to get rid of it but, when you press and release the sunroof button, the automatic open position is not fully open. It stops a few inches short of all the way to help get rid of the throb so, just don't open it all the way. Try a few different postions for the roof while cruising down the highway. Good luck.
