I thought mine went out too.. took it to the dealer since I'm still under warranty.
Found that the motor is fine.. found that that the rear wiper is slightly off... If the wiper is moved off it's "perch", that stops the window from opening. Try messing with the wiper first before you spend $$$
I finally had some time and fixed mine myself. A new motor was not necessary! I took everything apart as instructed in the TSB. When I took the motor off the mounts I tried the switch and it worked fine. The TSB also instructs to remove the small spring and mounting bracket on the bottom of the actuater, which I did. Put the motor back on and it now works fine. Cost was $0, time was about an hour.
I did just about the same as you.. but did not take the motor off..
JUST took the plastic cover and such off to access the gears/motor.
Took off the spring and bracket and BOOM.. It works fine now.
I did not even remove the battery cable either.

What's the point of that spring and bracket if it's not needed? Seems like it somehow causes everything to bind.
This forum is great! I also had the rear window not working on my 2001... I spent less then 30 minutes following some of the suggestions, took off the rear window cover, removed the spring and bracket as per the TSB and hit the motor a couple times and it works! Thanks.

Did this the other day and it works like a charm. My window does kind of clunk, clunk, clunk as it goes up and down, a small price to pay for a working rear window though, and I don't know if it's related to the missing pieces or not. The motion up and down is smooth, it just makes the noise. I guess I'll just turn up the radio when operating it so I can't hear it...
I have an 05. Rear window stopped operating 1 year later after hardly being used. Withing the 3 years but over on the mileage so not covered. Had them give me the old parts. Parts are shiny and new and it can be seen that window was hardly ever operated. Still had to pay over 1000.00 to fix. Disappointed in Toyota.

What? $1000.00! You're kidding right? Most of us fixed this ourselves by just removing a spring and bracket in the assembly. You probably didn't need a motor. That's outrageous.
I ordered what I thought was the right part off ebay. It wasn't, it must have been a side window. The gear was different, but I took apart the bad one and replaced the gears and connector and now it works great!
It was a little scary, but I was pleased I did it myself and it works all for $40.
Mine quit working several times. You can take the panels off to get to the motor and then you can take the motor cover off. It is magnetic and it is tricky. It will jump on you. The rotor of the motor will come out and you can clean the copper contacts around the middle of the rotor with a Dremel and small wire brush attachment. They will look like new. If you put it back together, it will probably work. But it won't work for long. When the carbon builds up on the rotor again, it will stop. The key is to remover the stop/spring just as in the TSB. After you remove this, it will remove the resistance on the motor. Mine has now worked for months. Not a new motor. Mine is an '01. Just FYI.
The rear window stopped working today in my '05. I guess I'll have to take the TSB to the dealer and have the motor replaced. Thank goodness for warranties!
Our '05 sequoia rear window stopped working along with the rear window defroster. It has been like this since we bought it. Finally took it to the dealer and the manager couldn't get it to work either. Kept it overnight and next day get a call saying it was now working so they are unable to replace the parts since the TSB is for windows that are permanently stuck. I know exactly what's going to happen. The motor won't end up breaking down completely until my warranty is out and I'll have to pay out of pocket. How can they get away with this.

My Wife took ours to the stealership today. $90 to tell me the rear window moter needed to be replaced..Then another $600 for the parts and labor.
I told the dealer "Jesse James wore a mask when he robbed people...why aren't you wearing yours?"
Does anyone know where I can get a Rear window motor without gfoing to the stealership?
