My comments apply to both wheels and tires. Typically if you are going to replace your wheels, you will also replace the tires as well. If you are changing the diameter, you will have no choice, but to replace the tires.
The 16in 4runner wheels should bolt up without issue if they are on a 99 4runner. The 18in sequoia wheels will probably bolt up, but depending on the tire size, may not fit. Also the width of those wheels may be an issue as well. You may have to lift your 4 runner to get them to work.
It all comes down to what you want and how much you want to spend. If you are planning on going off road at all you may want to stay away from 18in wheels.
Incidentally, the word 'rim' is often incorrectly used to describe what is actually a wheel. The 'rim' is a part of the wheel.
