You need to leave the rail caps on. If your not sure about where the bedliner stops, etc., I suggest you discuss the matter with the dealer when you both can look at your truck. How long does it take for a dealer to become certified? Well, they have to take a training class, sign an agreement, and maybe modify their spray booth.
