Personally, I think CR is just trying to emulate its reliability RIGHT NOW. Look at what the drivetrain/steering issues dodge had and what it did to thier rating a few years ago. It did mar them for a while, but it was my second choice after my smurf mobile Blue Tundra. The Tundra rating may not jump back up to "recommeded" quickly, it all depends on how quick Toyota reacts. Toyota has to earn that after having 2 significant issues in its first year for the Tundra. When it does get there, the resale will climb again. CR's fall 07 guide RECOMMENDED the Tundra after testing one (bought mag special report 3 weeks ago at B&N and the mag version is to be off shelves in January) and gave the reliability an average rating. It does have issues right now and they arent cosmetic. I think that this is forcing CR to rate the reliability low. Its not that reliable yet, but then hey, its a NEW design from the ground up for a truck (unlike the Tundra Car of the last 7 yrs). I'd say its just inexperience in this market and maybe not controlling the quality of some new vendors well.
The Tundra has been a good thing overall for the market. Look at how the big 3 have jumped to bash it/improve. They are nervous and nervousness promotes improvement overall, by all. The old Tundra was a market test vehicle and are now in this to win with no alternatives but to win.
