The reason is that a custom setup would not be stainless steel, would not be madrel bent, and would not be easily reversible (back to stock).

I am actually selling a Flowmaster 50 series muffler that I bought, still brand new, uninstalled (see classifieds section). I decided to bite the bullet and go with a cat-back system rather than the custom set up simply because it is easily reversible.
