I think what you're looking at is the throttle body coolant lines, not intercooler lines.
If you look at the top, back of the supercharger, you'll see two hoses coming out. I'm almost certain these are the intercooler water lines. My guess is that the intercooler sits right in the middle of the big black box. The supercharger sits below it and the compressed air passes upwards, through the intercooler then back down the sides of the box into the manifolds.
