It kind of depends on how many output channels there are on the stock NAV unit. If there are four low-level outputs (front and rear), you could run your low-level signal through a passive EQ with a sub output to give you more flexibiltiy. Or you could run your sub stage split off the front channels.
If the stock NAV unit only has a two channel low-level output, then things get more tricky. In that case, you have mostly two options.
1)Install a quality 4 channel LOC like the David Navone NE-774v downstream from the factory amp to get your front and rear low-level inputs. From there, as mentioned above, you could run an EQ to get more flexiblity with the sub stage and crossover points.
2)Use something like the Rockford Fosgate 3sixty or JL Cleansweep to corrrect (or EQ) the signal from the stock HU. These will give you the best and flatest signal from the HU and a lot of flexibilty, but they are also the most expensive option.
