Is there a cleaner out there to get the stains out or am i going to have to polish them out???
Also whats the best way to keep them from getting stained again??

Do the wheels have a clear coat? If so, you'll have to polish them with a standard paint polish.
To keep them nice, go with a wheel wax or sealant. Regular carnuba's won't work due to the temps the brakes generate. Chemical Guys has some nice products for both wheel wax and sealants.
Heres a little trick I use on my motorcycle. When I polished my wheels it seemed like I had to polish after every ride to keep them looking decent. While I dont ride a harley, I like to go look around at the local harley dealership where I found "bare aluminum wipes". They help to protect your bare aluminum wheels in between polishes. Works pretty good, but might not be so effective for something used everyday, like a car. For under $5 a pack might be worth a try.
I polished with flitz. Instead of wiping clean I used aluminum wheel cleaner to get the flitz off it worked great. I did enough rubbing to polish them..
