Thunking noise and shudder in 07 Tundra

Hello all, 07 Tundra owner 5.7 4x4 TRD off road. I'm wondering if any one is hearing and feeling a thunk when they accelerate from a stop and when the truck is shifting back into first gear when slowing down. The truck also shudders when it is changing from 6th gear to 5th especially on a incline. When it is in the manual shift mode it has a long hesitation between gears especially 1st and 2nd. I have had the truck for all of 5 days, it has 490 miles on it. It is back at the dealership becasue of this issue. I am being told that Toyota is getting them to pull the drive shaft and checking tightness of the transmission and engine mounts. I don't think this is the problem. Any suggestions.
