I have all aftermarket speaker wiring, speakers, Alpine V12 four channel amp and I need help hooking up my new E7006. How can I hook up the Factory JBL amp if I have all aftermarket stuff?
You don't have to use the JBL amp, but it depends on what kind of analog line-level outputs that factory NAV unit has, if any. If there's no way to convert the line-level outputs from the NAV unit to get the four channels you need for your after-market amp, then you have a problem.

Someone on here said I had to use the factory amp or I will loose a certain feature of the Nav unit. Do you know what he might be taking about? I already have a speaker level converter on the way.

Out of the E7006, or AVN, the turn-by-turn guidance is sent via the IVO+ and IVO- leads. If you don't have the correct amplifier, or wires going to the amplifier for that matter, you won't get the turn-by-turn voice prompts. Furthermore, the AVN tells the amplifier via the communication wires (TX+ and TX-) to mute the front left speaker so that you can hear the turn-by-turn voice prompts.
Also, you may or may not need the converter. Most of the new vehicles that have external amplification only send right and left channel information. That means no front or rear signal.... just left and right. So the factory amplifier distributes the audio to the left, right, front and rear. Furthermore, the amplifier also controls the BASS, MID and TREB levels.
The systems are very complex so don't mess up anything... especially the communication wires (TX+ and TX-).

If you go this route, it would be best to install a LOC downstream from the factory amp so that the factory system passes through all that information. A good quality LOC like the David Navone NE-774v would do the trick just fine.

By no means do i want to hi-jack this thread, but..... I have an 07 Tundra Limited with the JBL. In the next few weeks I'll be pulling it all out and putting in an Eclipse 6610, Alpine 4 channel amp, Rockford sub, and new door speakers. I'll be running rca's from the HU to the amp. Am I going to have the same issue with my nav not properly working? Do I need to leave in my JBL too?

No, you won't have any trouble. The issue here is using a stock NAV unit with an after-market amplifier
