I had mine removed and rhino lined when the truck was less than a month old, yes they do have holes under them. When they rhino lined the bed they lined over them and it looks like they were not even there. There is no depressions at all. Don't ask how they did it because I really don't know.
I think that the bed rail caps are the same as the bed bolts and the bungee cord clamps. You need to specify whether you want them sprayed or not. I had my bed bolts and clamps left unsprayed and they started to rust so I went back and had them spray over them.
As far as the bed rail caps, I would pray over them ...if you don't spray over them, they might not fit once the rail is sprayed. They can just put tape over the caps themselves to protect the cap grooves.
Just to clarify what I said in the previuos post when I said they were sprayed over I meant that the rail caps were removed and the bed rails were sprayed over.
There's just under 70 holes left when the rail caps are removed. They cover them with aluminum duct tape before spraying the liner on. About half the Tundras that come through my dad's Line-X shop have the rail caps removed & the rails sprayed. The caps will not fit correctly after the rails are sprayed.
Yes they are just snapped on. When you remove them there are a lot of slotted holes appr 1" long and 1/2 " wide. If you are talking about taping over them and then spraying a bed liner I think this is how they did mine.

Have the shop do it for you when they spray it - you'll never know the holes were there. They also use this method to get rid of holes on older trucks that had tool boxes, fuel tanks, etc mounted in the bed.

I would think that the aluminium would work fine. I would be concerned about the linings in a can that you do yourself due to them not being that thick.
