Sean, before you go to the extreme of spending at leat $1,000 on a new paint job, try some liquid scratch remover from Meguirs, 3M or someone else for about $7. There are a couple threads around talking about removing paint scratches. I've used 3M products and they work great!
Give it a shot!

I don't think AutoZone sells 3M products, but they do sell ScratchX by Meguiars and some other scratch-removers. I purchase my 3M products from Napa, which is around the corner from AutoZone and down the street from Kragen. I think WalMart also sells 3M products, so you might want to check there too.

use the blue polish wax or the swirl remover. the blue wax is the cleaner/ filler. then go over it with either the carnuba (pink) or a nice silky smooth teflon (yellow/cream). before you do any of this take a clay bar after you wash and remove the fallout off you truck, if it gets dry.. use spritz wax.
good custom paint job shouldnt cost more than $2000 even with stock match and no bodywork. $4000 you better get a nice candy paint, ford chameleon paint, or the new spectratone flake that is on the PERFROMANCE WEST DODGE RAM ROD (IMO is sweet) have a metallic sparkle the same color as when you theres a wet spot on the TV. innovative...my adive check around, toyota will send your truck out to a mass chain like M3 or Caliber anyway why spend a finders fee??? Get it custom.
Try taking your truck to a professional detailer and see what they have to say about your truck. I just got my truck painted IS 300 charcoal grey. I will have my truck back on wed. If you are interested you can take a look at the quality of work the shop did with my truck.
I'm reading this asking my self why would you want to repaint your truck? You can't get a factory finish re-paint for $2000! If you do, something is wrong! To run a high quality paint, and do it right you have to remove everything! You don't want to have everything masked off, it will peel, and look like crap later on down the road. If you have a scratch, paint and blend that area. If your really anal like me, you can paint that area and clear the rest of the truck followed by a nice cut and polish to get rid of the orange peel and fish eye or any of the lint left when done painting. If your going to spend the money do it RIGHT! You will be kicking your self in the pants later, if you don't. You need to find a good quality body shop, and look at their work, find out if they guaranty their work. Use something like Diamont, with good workability. Remember you don't have to pick it up if your not happy with the final product!! Good luck man!
