Default 2008 Rav4 Limited audio system upgrade?

I just purchased a 2008 Rav4 limited with the 9 speaker JBL system in it. It is a good system, but I was wondering if anyone has upgraded their speakers, or added any amps to their new Rav4 and what they would suggest. Personally, I was thinking of putting a 12" JL Audio speaker in the subwoofer housing in the back. It will require a custom enclosure (body molding), but they can do it. Also a 500W Alpine amp pushing this. I also thought of either having an amp powering the 6.5 JBL speakers, or just upgrading them to apline 6.5 component speakers and pushing 100w to each speaker. Any thoughts or suggestions?

I have the 08 Lmt W/O JBL. I'm keeping my head unit and stock speakers but adding an Alpine PDX5 5 channel Class D amp and a sub. From what I understand, it's pretty straight forwared with the non-JBL stereo but a little trickier with the JBL upgrade. I just need to decide on the sub/design. I would love to keep the deck lid in place without it rattling. I don't know if that is possible but I'm leaning toward a down-firing 10" JL.

I am looking at adding 2 10" JL Audio subs and a 600w alpine amp and having it installed in the compartment under the back cargo area. The carpeted deck will need to be replaced with a custom wood deck so enough air can get through to push the speakers. I am also looking to have another amp push the four 6.5 speakers in the doors. It should sound really good once I get it all done. The upgraded JBL system is nice, just no deep bass.
