Well I think they could do a little more on the price, particularly on the accessories. If you need to put them into your loan go ahead and get them, but if you can afford to get them after the fact I would. Here's my thoughts
Off road pkg - Worth it
Side airbags - Worth it (although I don't have them)
Stability control - Not worth it if this will be just a daily driver/commuter
JBL - Only worth it if you don't plan on doing anything aftermarket to your stereo
DRL - Not worth it
Door sill protector -
ebay for $25 shipped
Roof rack -
ebay for $225 shipped
Bedmat -
ebay for $70 shipped
Front skid plate - original design not worth it (design flaw) no one has seen the redesign yet. Make sure dealer will put you on the list for the redesigned model.
Bike mounts -
ebay for $40 shipped

ebay is an example if you don't like them there are other online stores with equal prices.
You could also try to negotiate the accessory prices with the dealer. Find the stores that have them cheaper, print it out and take it in. Many dealers will match the price.
