Put the Retrax cover on couple months ago. I washed the truck not too long ago and didn't notice any water leaks in the bed. I wasn't excessively shooting the cover with water to look for leaks so I'm not sure it's 100% waterproof (doubt that it is). It's the cleanest and best looking cover on the market IMO. I don't use my truck for work so I didn't mind sacrificing bed space. I was more concerned with securing what's in it.
If you have long items, just put them in diagonally and in most situations, you should be okay especially with a bed extender.

Thanks for finding that! If my local Retrax/LineX place doesn't have it, I may have to go with that if the 3M product code isn't available. The only difference I see with that TrailSeal is that it has a V-shape for the lower portion--I seem to remember the Retrax stuff being flat. The V-shape might be beneficial for other applications.
What I did and what I think the Retrax instructions suggest, is drilling holes in the oval-shaped plastic plugs at the front of the bed. Route the drain tubes through there. I just used a utility knife to cut an "X" through the plastic plug and routed the drain tube through that. That way you're not drilling any metal etc. and it's pretty easy. Worse comes to worse, you can order new plug or, pop them out and spray them with spray-on bedliner to seal them.
or you could drill a hole in the plastic plug the same size as the tubing so as to try and remain as water tight as possible....better yet...I've found the supplied tubes to be too small to let debris (leaves, seeds, pods, bits of mulch) pass thru...one winter I had a huge block of ice in the canister because the tubes were blocked and water didn't drain before it froze....thus I came up with the following mod which increases the tube size, prevents clogging, secures the tube and prevents it from getting knocked loose by sheets of plywood or anything else you throw back there, and makes the fitting attached to the canister water tight (supplied material is simply a compression fitting with a rubber grommet that doesn't stay in place when trying to attach the tube)....

I have the retrax and haven't figured out how to close the gap on mine...does the tailgate gasket go on the cover or on the tailgate? I imagine if it was on the tailgate it would get torn off easy. But even with a small gap in mine, not much water gets in...not like i'm keeping electronics back there, just a couple rubbermaid boxes of tools and a baby stroller.
I just installed a Retrax on my CrewMax. I was aprehensive about how the shiney surface would look but I think I kind of like it. They could have made it a little longer in my opinion as I would have liked a longer overlap on the tailgate but the bottom line is that it is adequately long enough and does fit.
I've also decided to let the drain tubes just dangle in the back corners of the bed. (I've got a LineX). I figure that whatever drains in will evaporate. I live in Southern California and rain and freezing are not an issue. In any case, there is little chance of water getting into the canister when the Retrax is fully closed. The only thing you really have to worry about is what's on top of the cover when you close it. If you happen to open up the cover in the pouring rain, well, then you've got a lot more water to worry about than what happens to get into the canister.
I bought my Retrax direct from the manufacturer at RETRAX truck bed cover pickup bed cover tonneau cover roll top cover. I negotiated free shipping and a free tailgate gasket but I also tossed them a bone by buying the Cargo Mate which is two bungee cords and four eyelets made to fit on the clamps. Out the door for under one thousand. They are real easy and friendly to work with. I recommend going direct.
Regarding the tailgate gasket. it is flat and does not have the "V" shape adjacent to the bead like the TrailSeal gasket. It seems like they would both work and they are about the same price. Unfortunately, there was no product code in the bag so I guess the hunt is still on for the ideal third party gasket source.
Generally, I've got a good first impression of the Retrax.
I would recommend you drill a hole in the plastic caps (see pic). You could easily replace the caps if you ever needed to.
If you have not yet installed the tailgate seal, you might want to wait. It's thick and ugly and most people don't need it. Try driving around without it first.
