I get a Thunk or Klunk at low speeds over small bumps and when I shut it off. It is relative to the engine, we have figured that much out. I sounds like it is coming from the rear engine bay or deep in the dash. Any ideas?

It could be a couple of things, both described in the owners manual.
1. The ABS performs a check when you hit 15 mph and you'll hear a noise which seems to come from behind the cab.
2. The fuel system does self checks periodically and it makes some noises which could sound like a clunk depending on what else is going on.
Read the owners manual and see if the descriptions of these 2 events coincide with what you are hearing.
Brought it to the dealer today and they could not figure it out. we are scheduled to keep looking at a later date. It isn't the motor mounts, trans mounts, or heat shields as far as we can tell. It is DIRECTLY related to the movment of the engine. When it is turned off, engine rocks, noise happens. Driving through a parking lot. small bump...engine moves a little....noise.

Yup, I've got the same noise and occurs in the same conditions. Checked out the same areas with no luck. Dealer guessing it might be in the suspension but having trouble pin pointing it.
I honestly think it might be the tailgate shifting around. I mean, it does move laterally on it's "rod" to some degree, right? They just paved a street down here and if you take the turn going more more than like 7 mph it feels as if the frame of the truck is flexing. I hear this "clunk" as well when I'm turning there. One of these days I'll try and take the tailgate off and experiment.
I've also noticed this going into my driveway. I guess the tailgate just has some play in it.

Have you found the klunk yet in your truck? I have the same problem in my 07. I thought it might be suspension but I just put a Procomp lift on about two weeks ago and I still have the Klunk.

Have them check the center carrier bearing under the truck.. the noises you are hearing might be related to the shaft moving back and forth in this carrier bearing each time the truck starts up and moves.
One member on this forum has even gone as far as to make a video showing the shaft moving in and out of the center carrier bearing as his truck was moving.

I get to the street, straighten out the wheel. I drive forward about 20 feet, and I hear a little "klunk" beneath me, and I can usually feel a teeny bit of it in my gas pedal.
No idea what it is, doesn't seem to affect anything, but sounds similar to what you all have.

Your's is easy, that's the ABS self check, most don't notice it cause it happens at the same time the doors auto-lock...check the owner's manual.
Edit...ABS self check happens after you begin to move forward, VSC self check happens as soon as you start the engine. There is also an EVAP check that happens a couple hours after you park and stop the engine.

It's not the tailgate. I have taken mine off numerous times to take a TRX450r out to the dunes (thanks Yota for not making the bed 4" longer ) and the noise is still there. My "clunk" appears when I go over speed bumps at an angle or when backing out of my driveway into the turn-around. My driveway is like a coil on a spring with a spot that you can back into from the top and head back down the hill. Every time (and I mean EVERY TIME) I back up I get the clunk... kinda sounds like the exhuast is hitting the frame or something along those lines... I can hear and feel it.
Still haven't figured it out but I do know it is not the tailgate.
