I had this same problem a couple months ago and adressed it in a Post called "Possible U-joint Failure." Here's some of what it said...
""Yeah. I took my truck into the dealership and let them know what problems I was having. I told them it made a loud clunk 90 percent of the time when shifting into gears even with parking brake on. I pointed out that i would let off the gas and coast and touch the pedal again and get a good thunk. I also adressed the issue that when coming to a stop i felt and heard a very loud clunk when truck was downshifting itself. Took a technician on a ride and of course the truck wasnt doing it like usual...
The technician finally felt and heard what i was noticing. I ended up being the spider gears and differential. They said that it must have been a problem with the manufacturing process, probably the heat treatment of the differential. They installed a new differential. There was a TSB (Technical Service Bulletin) for the drive shaft on our trucks so they went ahead and installed a new driveshaft and U-joints as well. The service writer called me early the next morning and told me there was also a TSB for the torque converter so they replaced that as well. All under warranty.""
...This was the first time my spider gears went out with only 14,000 miles on it. I had another differential put in around 28000 miles for the same driveline noises and b/c I had a couple times that my rear end completely locked up as I was idling around a corner and it popped a couple times very loudly. They exclaimed it was the same problem. I will honestly say that it did not help out the breaking situation that I did burnouts all the time and beat the hell out of my truck. I attributed the breaking of the first two to my driving, NOT Toyota. I got brand new tires the week I got my third rear end(second replacement) and I am VERY nice to them. My trucks Trac button remains untouched most of the time and I am durastically nicer. I have 37000 miles on my truck now and I am getting the same noise. I will prob ask them to work a deal with me on another alternative this time. Possibly a locker or Posi. I do not want another set of these spider gears in my truck cause that is a rediculous problem for such a large strong rear end in such an expensive truck, especially since Toyota is well known in the offroading scene for having the most unbreakable rearends.
What rear ends do yall have b/c I just found out the different motors and packages have different rear ends? I have the huge 12 bolt 4:30 rear end in the '07 5.7 DC TRD.

Rone, how would I go about looking up new revisions? I also am wondring if i should look into a whole new axle assembly. Two new differentials in less than a year is a little strange considering the truck has 35k miles. Thanks for the help on how to find revisions in advance.
I don't know any Toyota part numbers off the top of my head (or that they even do this), but as an example I know Yamaha has a "-00" at the end of their part numbers, and every revision increases the number by one. So, the first revision part number ends with "-01", the second revision changes the part number to end with "-02", etc. Does anyone know if Toyota does this, too?
I too had my diff replaced. The diff was making a clunk while accelerating, then another clunk during deceleration, I had to make a big deal about it, cause they said it was probably just the brake calipers were loose, which IMO is not a good option either. But they figured it out and replaced under waranty. I think mine went at about 20,000 miles or so.

98taco, I was told that it was a valve sticking in the tranny that was causing the hard shifts. The dealership did replace the transmission and the rear diff. when I left I asked them what was the deal with the diff going out twice, and they responded that it may be "customer abuse"! That Pi##ed me right off. I dont know what I can do to abuse the the thing. Its not like I am opening the cover and jacking things around. My truck is a "TRD Off-road" package. It does say right in the manual to use four wheel drive for at least 10 miles a month the keep thing properly lubricated. Well we will see how long this diff lasts.
Well i too am a member of "the replaced rear-end club". Ok i do have thetrd s/c, but i never ran down a 1/4 mi track, only once in while did smoke shows.......but besides my rear deff. i ve had tranny, 2 sets front rotors , 1 rear set rotors, 2 radio head units, rt rear inside door pannel, engine belt/tensioner .......uummmm all replaced on my 07 crew.
Now has 31,000 mi first to go was tranny at about 19,000 mi. If my service techs and manager wasn t GREAT......i might have dumped truck by now, yeah s/c unbelieveable !!!!!!!!!!!but all this @!!@%^^& in such low mi, that good i am buying platu. extended warr. sorry just venting ..........
As a new member of the rear differential replacement club, I would like to introduce myself, and thank you for having me! I too have a trd s/c installed and have only 9,965 miles when it was decided that i needed a new rear dif! I didnt have any of your signs, but did pull out of my driveway to find rear dif fluid all over my very expensive pavers I put in 2 years ago! I too went to the dealership, and with the same wonderful experience as 07suppercharged, (we go to the same dealer and technician!) they said they would just replace the whole rear dif for me! I should be getting it back this afternoon, so Maybe tehere will be a difference in the drive! Will post and let ya know!
The other day, my rear end started whining at all speeds, even in reverse, so I parked it(2007 Tundra 4WD) and got an appt. It has 21,000 miles with very little towing. Havent heard from the deal yet, but it sounds like the same issue.
I will post after I find out.
