I don't have the homelink mirror, and my dash creaks. Something is moving around in there, too. I'm afraid to take it to the dealer, since I figure they will make it worse or break something.
I don't think you understand, I removed that piece and while that piece was in my hand, I still had the creaking.
I also removed my nav and padded it with the little felt self adhesive circles that are meant to be on the bottom of chairs, pictures, stuff like that. I put the felt pads on the areas where the nav met up against the plastic housing of the dash. This helped out a bit. You should also check the post by Jumbo about the the clip that is behind the nav where the heater ducts attach to each other. While I had everything apart, I padded that as instructed in the post. So far, so good. Everything is relatively creak free (at least for the time being).
Good luck.

I have a 2007 crewmax that does not fit within VIN range covered by the TSB-0080-08 (Instrument Panel). The passenger side of the dash next to the A column sank about 1/4 to 1/2 inches below the A column piece. The A column creaks like crazy near the dashboard when it's cold outside. I took it to the dealer, and they put a new clip in the dash. It didn't help the position of the dash at all (the tech said he didn't think it would help, and he was right), but they put some felt in the a column to stop the noise. So far it works. However, the dash still does not sit flush on the passenger side like it does on the driver side.
I had both problems. The squeaking dash was fixed by the TSB. But then I had the mirror problem. It was fixed by pushing the cover up as suggested. If it starts again, I'll try the adhesive weather stripping fix.
Toyota has a kit, covered under warranty. Mine was quiet until they replaced the clock. I had them put in the kit and it's dead quiet again. 42,000 miles including a lot of off-roading. I am very impressed how quiet this truck is, and I have one of the first 07s built.
Where did you get the kit and how much did it cost?
The creaking dash Technical Service Bulletin is T-SB-0080-08. I printed it out from this forum and took it with me to the dealer.
It fixed the dash creak, but then I had the mirror clicking. Just pushed the bracket that covers the wire farther into the headliner and everything is silent now as it should be.
