How to align '05 Sequoia tailgate window regulator arms

Due to an an obstruction in the tailgate (create by some work I did), the tailgate window got hung up, and is now crooked. The obstruction is cleared, but now the window goes up and down fine, but when all the way closed the passenger side is about an inch from the top molding (i.e. not closed all the way). With the window completely open, the driver side of the rear glass does not fully retract into the tailgate.

The glass appears to be firmly attached to the regulator arms on both sides. I read a thread about having to "align the regulator arms," but no information on how to do it.

Any assistance would be appreciated. Thanks!

Fixed!

I think when one side of the window got hung up on the way down, the two big gears on the regulator separated momentarily and jumped a few teeth. To fix, I carefully put some pressure on the regulator arm on the driver side (the brass looking one, not connected to the motor), separating the gears until I could level the window, then let the gears mesh back up. I was worried about the window breaking, but it didn't require much pressure.
